In other words, the ending of "Bloodlines" is intended as a fakeout of viewer expectations. In truth, the moment Bart traveled back in time, the timeline was altered to the one we see in the subsequent 14 episodes, with the Reach Apocalypse averted.
Nathaniel Tryon jumped to the conclusion that the Apocalypse had still occurred, because his surroundings (Mount Justice) were still in ruins.
But Mount Justice wasn't destroyed by the Reach Apocalypse, as we now know. Kaldur blew it up to maintain his cover.
Presumably, Nate eventually left for Happy Harbor on the mainland and found it perfectly fine, but this wasn't shown to the viewers to preserve suspense throughout the Reach arc.
